late paying ebay fees through paypal

Due to bad health this week I have messed up paying my ebay fees on stealth account, I normally pay from paypal ballance but I have not had enough funds in paypal to cover it, so now it shows as a pending echeque to come out of my bank account.
If I make a payment from my paypal or debit card to pay the fees will be echeque be cancelled, or should I just let the echeque go through (will paypal see my true bank details) or am I stuffed!
