Does amazon know if you are using a prepaid checking card or a regular bank account for funds deposits.

Yes.

Provided a bank account number is available, the likes of amazon,ebay,paypal ( & we sellers) can identify the type of account.

All bank accounts are coded. Each country has a different type of code.
