Negative feedback what can be done?
 

So I sold an item on one of my account without PayPal. I am using some other method for getting money.

The guy who bought it did not pay but is claiming he did.

I will not send the item (of course) but my feeling is that he is going to leave a negative feedback.

Is there anything I could do.

Will ebay eventually remove it?

I don't think he can leave feedback unless item is paid. Could be wrong. If he does leave negative feedback then open a non-payer case and if he doesn't pay (again) the feedback gets removed by boots.

How can eBay know the item is paid if I did not use PayPal? Only me (the seller) know if he paid or not... sorry I do not get this bot thing.

Well, it is unpaid then unless you mark it paid.

Open an unpaid item case and if they leave feedback it will get removed.

No big deal. Nothing to worry about it seems.

Welll... this way a seller could scam buyers without getting negative feedback... is it right?

Less than .5% of all ebay sales are not paid with paypal so I would say no.

I agree with Yankee.
Just to be on the safe side you can contact the buyer and ask him to send you proof of payment if he claims he did actually paid - make sure nothing got lost on either side.
Other than that it is up to the buyer to prove he sent you payment.
