So I created a eBay and PayPal account under my ex we are now separated I was using her social is it possible to use my social not sure if that would raise any red flags

The social is associated with the name the account is registered under.
That name cannot be changed under paypal.
Youll need to open a new account.

Correct - don't burn a valid SSN on an account that already has a SSN on it...kind of a huge identity check flag in pp system

You should close that account since it belonged to your ex,there are tax consequences if you keep it open or keep using that account.
I would also remove all the bank accounts and cards
These days state and fed auditors are familiar with ecommerce and its payment processors,IRS could seize any $$ in a Paypal account if the person owes Uncle l$$
