Enough funding in paypal, but went to my bank for seller fees?

I always leave enough money too pay off the seller fees and shipping fees. But i just found out that paypal went into my bank account for ebay's fee when I have enough funding in the paypal? it happened on my stealth account and the transaction didn't go through cuz there wasn't enough money in my bank account. whats going on with papypal?
