I just added a merchant account to my ebay, I have a paypal account linked to my ebay that i used for a while. I unchecked all the paypal options under Buyer preferences so am i all set? do i leave checkout checked?

Yeah as long as when you list your listing and it says payment methods you see your merchant account and no paypal. Your fine.
