Right now I take pictures, run them through batch purifier to clean them, then I upload them to imgur to user accounts dedicated to each ebay account I have.
The question I have is, Does it matter which user account I run this process through? Do the photos have any info on them to suggest they all came from the same PC user account?

As James & MM78 point out, the images themselves won't cause an issue if you are using batch purifier.

This is an important to keep them separate. Just make sure you don't comingle one account w/ another. If you mistakenly upload the wrong image from an account, the HTML tags can potentially link you.

That was always my thinking.
OP - Make sure when ever you upload your images they are from the same user account that is being used for that eBay
You cannot upload an image that is stored under EB 1 user account to EB 2 (even when logged into EB 2) because the upload route (if that is the right word...) will look identical to eBay and could possibly raise a flag.
Yes, I have it set up that I dont mix items with different ebay accounts, I dedicate items to specific ebay accounts, Very rarely do I have the same item selling on multiple accounts.
Thats why I created a dedicated imgur account for each ebay account to help keep everything seperate. I uploaded the images to imgur from the same PC user account tho, I didnt think anything of it at the time but now started wondering if that would be something that would bite me in the rear.
