No, it won't affect your seller performance if you will do it properly.
Here 2 options:
1. Tell the buyer to open a cancel request - then you cancel the order.
2. There are 2 options when you cancel an order - choose the 'buyer wanted to cancel the order' but NOT the out of stock option.

If the buyer opens a cancel request then eb doesn't allow them to leave a negative or neutral FB but if the seller chooses the 'buyer wanted to cancel the order' , he/she can still leave a negative FB , it happened once to me and I was on the line with customer service for 30 minutes trying to get the whole mess erased !
