Do you mean an ebay store? If so yes, paypal can still give problems.
paypal will limit accounts anywhere. If you have the opportunity have more than one payment processor.
NEVER pay your drop-shipper with the same paypal you use for ebay or anyother activity. It's too risky to have ALL your monies in one paypment source.

Yeah thats a given ,but im asking because on ebay i had to go through 1000 hoops to pay my supplier,im asking because maybe they don't give a **** since is my own store not ebay .
For example when i trier my first time on ebay to do dropshipping i was limited as soon as i payed the supplier.Im asking if anybody with his own store got this outside ebay

Yes. Absolutely. 100%. No way around it. Its PayPal.
If you want to take paypal on a website, fine. But do NOT make it your only way to receive payments. WHEN PayPal limits you and holds money you will want a way to keep doing business while you work it out
If you have only paypal on your website there will be times when you will not be able to sell and collect payments
