Looks like USPS employees don't scan packages on time and I have 13.5% late shipping rate because of that. How you guys fight this ?

bring the packages to the counter yourself and have them scan in front of you.

I don't believe you. I've shipped 10s of 1000s of packages over the years and have never had any noticeable "late scans". And I just dump my stuff in a bin.

I bring my sh*t on time to USPS office but they sometimes don't scan right away it might get scanned in a distribution center around 10pm or something or it might be scanned at destination facility like 2-3 days later and that all affect my shipping metrics

Unless you are getting your **** scanned, you have no guarantee. You, got lucky that you have a good post office. Others, aren't as lucky. So instead of thinking that you're the center of the postal universe, consider for a split second, that you aren't.

Not sure where I alluded to the fact that I'm the center of anything? If anything, I was complimenting my local post offices on their competence.
If even ONE PERCENT of the OP's packages are getting scanned late, he needs to have a talk with them... or if he's a small-time seller, he can just wait in line and get them scanned in.

If you have quite a few items per day, you may need to talk to someone there about the issue. Be nice about it, though!

She told me it's now their policy to NOT scan every shipment high volume shippers send out because it's wasting too much time at the local post office level. She went on, telling me to make sure we schedule a package pickup every night for MORE than what we expect to send out the following day. She says that by scheduling a pickup, a scan form is automatically created for the mail carrier on your route so all they have to do is scan the sheet once and all your shipments will be scanned as "picked up" or whatever yours show for the first scan.
I don't fully understand how they create scan forms for shipments that haven't yet been created (maybe the form just marks all shipments from a certain return address as "picked up"), but it's been working for us. Almost lost Top Rated on an account earlier in the year because of shipments being scanned in late - now it's back to 100% scanned on time.
Believe it or don't believe it. That's what a postmaster told me.

I've been printing scan sheets from Endicia for years on all the packages I drop off. It's a lot easier and I don't have to deal with a bunch of buyers whining that the status of the item is just LABEL created for an extra day until it's scanned en-route somewhere.

I drop mine at a post office blue box which goes directly to the regional bulk mail facility. The locals don't even scan it, it gets scanned for the first time at the BMC.
I spent a couple of months trying various boxes and multiple locations and tracking the first few days until I found the best ones, and those are the ones I use.
Post offices in heavy business areas get better service.
If you ask your mail carrier, you can probably find out which branches and boxes operate this way.
Otherwise go with the scan form and wait and watch while they scan it.

I've dropped stuff off, and I've had stuff scanned. Even if I drop it off on the counter. Stuff will not get scanned within my handling window. Period.
And what does small time and big time seller have to do with anything? Even big time sellers, wait in line at my post office, because apparently UNLIKE YOU, their packages don't always get scanned that same day.

IF you are getting 10pm scans and nothing more, dude, use Gods gift of a brain and adjust your handling time on your listings. Problem solved.
Next would be to ship like a professional and use scan forms. If you are professional, you get professional results. Act like a hack, AKA, no forms, drop in a box, etc...increase your handling time.
I am also going to say that you are shipping late to begin with. If you have same day handling, you can not print the label the next day without it being late.

It doesn't take that long to get a scan form scanned. I walk in, they scan it and hand it right back. I sometimes check on my phone to verify it and all my numbers show accepted within a minute or so.

I've taken them 500+ packages before, so there's no way I'm waiting in line while all of that gets scanned in. But I guess I have a good PO because I just took them to the loading dock in the back, and had no late scan problems.
BUT IF I DID have problems with scan times, I would have done one of the aforementioned solutions. You have to think, sometimes, in this business... when things aren't going the way you prefer.

My handling window is 2 days, I general print and run packages to the post office same day of purchase or if at night the next day, I don't usually have any problem making the handling window.
They go in the blue bin before pickup time, go directly to the regional, and are scanned that night.
